چکیده

The c(s) method results in high-resolution sedimentation coefficient distributions by deconvoluting the effects of diffusion broadening. It is a direct model for sedimentation data covering the complete sedimentation process, based on finite element solutions of the Lamm equation, and algebraically accounts for the systematic noise structure encountered in transport experiments. A continuous sedimentation coefficient distribution is expressed via a Fredholm integral equation and solved using maximum entropy regularization. The extent of diffusion for each species is approximated by hydrodynamic considerations and parameterized with a weight-average frictional ratio of the protein mixture under study. In addition to the sedimentation coefficient distribution, c(s) can be used to estimate protein molar mass, detect trace components of protein aggregates as well as other small and large molar mass impurities, and series of c(s) distributions obtained at different protein concentrations can be used for the study of homogeneous and heterogeneous protein interactions. The present paper provides an overview of the strategy and numerical approaches of the c(s) method, including special cases useful for certain protein studies, briefly discusses experimental requirements, and illustrates the main types of applications to noninteracting and interacting protein systems.

Density Contrast Sedimentation Velocity for the Determination of Protein Partial-Specific Volumes

The partial-specific volume of proteins is an important thermodynamic parameter required for the interpretation of data in several biophysical disciplines. Building on recent advances in the use of density variation sedimentation velocity analytical ultracentrifugation for the determination of macromolecular partial-specific volumes, we have explored a direct global modeling approach describing...

Characterizing protein-protein interactions by sedimentation velocity analytical ultracentrifugation.

This unit introduces the basic principles and practice of sedimentation velocity analytical ultracentrifugation for the study of reversible protein interactions, such as the characterization of self-association, heterogeneous association, multi-protein complexes, binding stoichiometry, and the determination of association constants. The analytical tools described include sedimentation coefficie...

Analysis of Protein Interactions with Picomolar Binding Affinity by Fluorescence-Detected Sedimentation Velocity

The study of high-affinity protein interactions with equilibrium dissociation constants (KD) in the picomolar range is of significant interest in many fields, but the characterization of stoichiometry and free energy of such high-affinity binding can be far from trivial. Analytical ultracentrifugation has long been considered a gold standard in the study of protein interactions but is typically...

A model for sedimentation in inhomogeneous media. II. Compressibility of aqueous and organic solvents.

The effects of solvent compressibility on the sedimentation behavior of macromolecules as observed in analytical ultracentrifugation are examined. Expressions for the density and pressure distributions in the solution column are derived and combined with the finite element solution of the Lamm equation in inhomogeneous media to predict the macromolecular concentration distributions under differ...
